The new passport should have a stamp in back stating it is a replacement,or have the same number, etc. allowing you to use a visa stamped in your old passport with your new passport. Puerto Rico is part of the United States so if you have the paperwork to be in the US you have the paperwork to be in Puerto Rico. US citizens only need a government issued picture ID.
